Something that I think Half-Life (1 & 2) and Silent Hill make use of so well is the lonely and isolated atmosphere that's often present in older 3D games. Even when other friendly NPCs are present they don't really feel like companions and instead feel robotic and lifeless, which especially in Half-Life 2 it's exactly what they're going for with the combine soldiers and civilians.

@nytpu I really liked the early levels with large vertical scale in Half Life. They really feel atmospheric in their eerie quiet. That's the other thing; those games aren't afraid to let you breathe and have a look around.
